I bought a miata with an "ebay soft top" and it had a bit of a funky fit at first since the PO rarely put the top up (it was garage kept). I managed to latch it into place and then left it for a few days. It's not perfect but it's MUCH easier to line up and get closed properly now, I imagine with some more time it'll get better.

Also, 3rd gen (2006-2015) has PRHT (Power Retractible Hard Top) model with foldable hard top instead of soft one. 4th gen (2016+) has RF model which comes wiyh hard top. I drive 3rd gen miata all year around with soft top and experience no problems. You neet to clean snow/ice off a car and can't open top in cold weather (beloe 0 celsius).
